We report on the complete genome sequence of the carboxydotrophic hydrogenogenic, thermophilic, and alkalitolerant acetogen Thermincola carboxydiphila (DSM 17129T). The genome harbors a circular chromosome with a size of 3.519 Mbp and a GC content of 45.6%. The genome contains 3,490 genes in total.
