In this study, the complete mitochondrial genomes of two balitorid fishes from the upper Pearl River, China, namely Hemimyzon megalopseos and Hemimyzon pumilicorpora, were sequenced and assembled. The mitogenomes were 16,571 bp and 16,568 bp in length, respectively, each containing 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and one control region. The overall A + T content was 55.76% in H. megalopseos and 55.63% in H. pumilicorpora. Phylogenetic analysis based on the 13 PCGs confirmed that the two Hemimyzon species form a clade sister to Sinogastromyzon. These mitogenomes represent the first publicly available genomic resources for the genus Hemimyzon and provide valuable data for future taxonomic, evolutionary and conservation studies of Balitoridae.
